What does it mean to run it twice in poker?
I have been watching cash games of Texas Hold Em' and was wondering what happens when they agree to run it twice? I know they flip whatever the remaning cards are twice but then who chooses which hand will be the final one? What happens if one player wins one run and the other wins the second run? Who would get the pot?

This only happens in cash games, and never in tournaments. You will sometimes see it on High Stakes Poker on TV which is a real cash game.
So let's say there is a huge amount of betting on the flop leaving two players all in and everyone else has folded. The players will sometimes suggest, "Run it twice?"
What then happens if both players agree to the idea, is the dealer will split the pot into two equal parts. They will then deal the turn and river and the person with the best hand wins the first pot. The turn and river cards are then moved out of the way and a new turn and river are dealt again. The winner with the new turn and river takes the second pot. It depends on what cards come as to who wins. Sometimes one player will scoop both pots, sometimes it will be split evenly.
This kind of running it twice can be agreed to at any time as long as both players agree to do it. It could happen before the flop, on the flop, or on the turn.
The reason high stakes players do this is to minimize their 'swings.' Let me give you an example:
Both players are all in on the flop. The flop is A J 2. Player one has AK and player two has K7. Now let's say that the A and J on the flop are both hearts and the K 7 are hearts too. Player two knows he has about 35% chance of hitting the flush by the river. Player one has decided his top pair is favorite to win, as without improvement player 2 will lose. The problem is that 35% of the time player two is going to hit his flush and win.
In this example I have ignored the runner runner possibilities like player two hitting two sevens etc.
If both players have invested say $100,000 into this pot, sometimes they may be reluctant to risk all of that money on that one hand. So this is a situation where they may agree to run it twice. That way the luck factor is greatly reduced.
